I have mine totally torn down at this point and expected to have to re-align things. There is a procedure for that posted by 'rudydybya' on homemodelenginemachinist.com.
I've pulled the intermediate gears & shaft and 'filled' the holes left by the bearings with a couple of modified 1/2" carriage bolts joined by a coupler. Did sort of the same thing for the hole left by the speed selection lever.
I have a new spindle arriving tomorrow as well as the large table / solid column upgrade. I'm off work the next couple of days (my weekend) so I should get it all back together. I'll need to figure out mounting my scales on the larger table as well. I'm using iGaging scales with a Touch DRO system.
I'll leave the other gears and spacer out. I'm still trying to decide between the stock 6206-2RS spindle bearings or going to angular contact 7206B-2RS. My bearing supplier has both and I'm headed there in the morning. Cost may be the deciding factor in the end although I hate to scrimp at this point.

I did a belt drive conversion to my mill, which is a Real Bull, and replaced the bearings at the same time. I left the spindle gear in place originally because I could not get the gear out without separating the "headstock" from the carriage mechanism. I don't know if your mill has the same issue. If so, it will be necessary to separate these two, and then align them after reassembly.
I later had to remove the bearings again (my fault) and decided to remove the gear, so I separated the headstock and carriage. Even though the Real Bull has two large alignment pins, I still had to shim the HS and carriage on reassembly to get them lined up properly again.
Just my experience... your experience may be different.
